I have the same problem with a Thinkpad x240. Never managed to figure it out, instead I just use suspend which works reliably.

It's definitely clunky, but you might like to know that you can tag more than one thing at once: Select more than one book, right click -> Edit metadata -> Edit metadata in bulk

If you use GNU/Linux, check out: http://www.freedesktop.org/wiki/Software/xdg-user-dirs Setting these env vars will prevent Firefox and other apps from thinking they have to create those directories.
